What sets precedence - project role of owner or designer?

The project is over 50,000 square feet and we are the owner and commissioning authority and designer of record. What commissioning services are we allowed to provide, fundamental or enhanced?

I have a Tenant Improvement that has VAV terminal units connected to an existing VAV AHU. The contractor and owner decided to save money and utilize stand alone control.
