First time submitting NC 2009 V3 forms. Filling out the EAp2 Section 1.4. xls file. - Seems so redundant to have to fill out this excel form, when all the data can be found in the output files of the energy modelling programs. This credit also suggests the use of the ASHRAE compliance forms. What method is best for submitting? All the forms? or a copy of the energy modelling programs? What is typically required? Also, for the Lighting Section 1.4.5- ASHRAE 90.1 requires compliance to be Space by Space or Average. Why is the energy model not sufficient?

Redundant? yes and that's why you have to be extra careful not to contradict yourself in all the documentation. Unfortunately all software programs give you different outputs and I can see why the GBCI what's it all in their format.
So the compliance forms submit only what is required. More paper just means more reading for the reviewer. Unless you need to explain something in more detail, because it's not clear in the documents. Don't submit the program file just the reports required (see also last page of the LEED Online form).
For the lighting unfortunately unless your software creates a report with the calculation per Space by Space or building method you will have to do provide the calculation for that.

I suggest you fill out 1.4 before you start the model, and use it to be sure your inputs are what you want them to be. It can even become part of you Basis of Design.
