Does a Tenant Improvement (payed for by the tenant, not the building owner) count as a facility alteration under EBOM? I haven't found any language explicitly precluding that, but it seemed ambiguous.

Andrew, great question. In fact the USGBC doesn't care who pays for the TI...even you if you wish, only that it follows the criteria set down for LEED EB O&M.
