Quick answer; Probably. Long answer (do I have any other kind?); It has been clearly stated and accepted that a LEED consulting firm can do commissioning. So while a LEED consultant is a part of the design team, they are viewed a little differently than having some sort of vested interest in the outcome of the performance testing. Energy modeling is often in the scope of a LEED consultant, and therefore my basis for the "probably" short answer.
Why "probably"? When we talk about implementing Integrative Design, it is my hope that the energy modeling becomes integral to the design process...it helps to mold the design through testing and virtual experimentation to lead the team to an optimized answer, hence a much more integrated part of the design process. So in my perfect world, I would hope that the energy modeling is so integrated that it really should not be part of commissioning.
