We are facing a complicated CHW distribution in one of our energy model, we have 2 chillers feeding a constant flow primary loop that serve heat exchangers.
From the heat exchangers start several secondary loops to different areas of the building, running on VSD pumps, taking the chilled transferred
water to feed another set of heat exchangers.
Finally from there we have tertiary loops with VSD pumps running on two different water delta Ts serving AHUs in the building.
We realized that nesting of secondary/tertiary loops is not possible in eQuest. How should we model the secondary loops and account for the extra pumping energy created by several set of pumps?

Very carefully.
Could you somehow modify the secondary loops and pumps to account for the energy use impacts of the tertiary pumps and loops?
If you have no luck here you might want to post this question on the eQUEST User's discussion group at onebuilding.org.

Thanks Marcus. Yes we will add extra energy use to account for the tertiary loops & pumps to the secondary ones.
