Am I missing something in this. In our project, we have about 60,000 SF of roof area with 0.85 Solar Reflectance, 0.89 Thermal Emittance, & calculated SRI of 107.1. From the LEED automated pdf, the weighted roof area is coming to about 84,000 SF but if I use the equation 1 from the SS credit 7.1 description from the Ref. Manual (LEED 2009), at page 124, the weighted area coming up to 89,000 SF. In any way we are qualifying for the credit but I found this anomaly.
Have any of you noticed it before? Are there any addenda for it?

Yes, that is common. It seems odd if your weighted area is higher than your actual area, but that's good news, you met the requirement with "extra credit."
