Our project is a possible CS, comprised of office, residential and commercial spaces located in Mexico City. The project is not yet registered but is still in construction (since 2012), and we are looking for feedback from other projects that have been in this same situation. Has anyone decided to pursue LEED v4 certification in such a late stage of the project? which were your greatest challenges? Fortunately the project seems to be complying with every prerequisite, but the Construction Activity Pollution Prevention seems a little tricky, do you have any recommendations? We are planning to certify only the office and commercial portions of the building.

Daniela, this is a tricky situation, particularly as LEED v4 has some credits that reward early design assessments that you won't be able to do. However, as long as you can identify enough credits that you can go after, I don't see any inherent obstacles to the situation. Certainly projects on this forum have done it before, and I hope they will chime in with thoughts.
In terms of this prereq, special circumstances like this are not uncommon. I would do your best, document as well as you can, and write a narrative describing the situation concisely and how it was handled.
