We are planning on certifying a school addition. The existing building is not certified and there will be a clear boundary between the addition and existing building. The addition will have a stand alone HVAC system as well. However, the addition is on the back side of the school and all drop off and parking exists in front and will not be changed. Is it reasonable to draw the LEED Project Boundary around the rear addition and affected site surrounding the addition, and not include any parking?

Larry, this sounds perfectly reasonable, especially if not including the parking will not unreasonably affect your credit achievement. I would include a short narrative about your boundary so that the reviewer understands your approach.
