On page 200 of the LEED-EB reference guide, Table 1- Sample Summary of Energy and Metering Capacity lists major energy-consumption subsystems and end-uses. My question is which system the energy consumption of the air distribution (e.g. AHU, PAU, FCU) should be included in, since it serves all heating, cooling and ventilation systems? Thanks very much!

This is a difficult question and depends on your system configuration. For example, if you have package AHUs serving the building, those might be considered a single system. Alternatively, if you have a central chilled water plant that delivers chilled water to AHUs or FCUs, the chiller could be considered the cooling system and the AHUs and fan coils could be considered a separate system that covers fan energy.
