proposed case model - if design is not completed or CS project
I need some closure. The way I read this is that if the HVAC design is not completed or not including the buildout of the HVAC in the enduser areas, then you should model the Baseline systems in the proposed model. You can't go around mixing them up, i.e. "as designed" up to the zones and then "baseline system(s)" for the zone buildout. I can't see how that would work.

And yet that is what you are required to do. It can get a bit messy to model depending on the systems involved. In some cases you will need to create a stand alone system for those zones. Keep in mind that you are not actually designing the baseline system in the proposed to actually work from a design perspective, it just needs to work thermodynamically.

If the design has a VAV system upto the zones where the designed part ends and the buildout begins, and I had to hop over to ASHRAE baseline from that point...it may be the the zone systems are supposed to be PSZ-HP. How on earth am I suppost to link these two systems, even thermodynamically...and they have totally different control stradegies. All this could mean is serious work around work... meaning the baseline system selection for that part is often going to be "up for grabs", just to make it work.
I'll be honest: I've tried both...and I don't like messy.

Think of these zones as being like a server room (only bigger) with a separate system. We model that all the time.
Beyond that all I can offer is sympathy!
