We have four systems on our project that we could potentially submeter. However, from reading the LEED V4 Reference Guide, and this short article - https://leeduser.buildinggreen.com/credit/NC-v4/WEc4, I get the impression that we can choose which two we want to submeter. This seems way to simple. Do we have to choose sources representing the largest water usage, or do we have the flexibility to choose.
One option we're considering, is irrigation could be handled by adding a deduct meter at the water line when it enters the building. Then to get the irrigation flow we would deduct the meter at the building from the utility meter. Does this second option meet the LEED requirements?

Hello Kyle,
The requirement for this credit is to install permanent water meters for two or more of the water subsystems ( Irrigation, Indoor plumbing fixtures and fittings, Domestic hot water, Boiler with aggregate..., Reclaimed water, and other process water), as applicable to the project.
You should provide clear description in LEED Form (and/or additional documentation, as required) confirming that at least 80% of the domestic hot water, indoor plumbing fixtures and fittings, other process water, Boiler with..., and 100% of reclaimed water are metered, either directly or by deducting all other measured water use from the measured total water consumption of the building.
In your case, you may choose two system that are best applicable to your project but they should meet the requirement as highlighted above. (Second option) From your description it appears irrigation will be metered from deducting utility meter with whole building water use. This can be counted as one option. Then, you need to sub meter another system independently.
