Good Afternoon,
Our manufacturing plant was constructed in 2014-2015 and went online in August of 2015. We were originally going to open LEED certified, but due to a tight schedule this was not done.
We are looking at getting EBOM certification.... to this end we are having the ASHRAE Level 2 audit performed to meet the requirements of the Commissioning Analysis credit. However, since our building and systems were designed from the start to be energy efficient, I wondering if the Implementation and Ongoing Commissioning credit are even possible .... From reading on them, they appear to be for older buildings that need retrofitting....
Has anyone had success with these 2 credits?

This credit is applicable to all buildings.
If equipment is new and not planned to be replaced or modified within the next five years, simply state this in the documentation.
This being a relatively new manufacturing building I would anticipate your biggest hurdle of LEED certification to be EAp2 - Minimum Energy Performance.
