The LEED scope of the TI project I have includes some spaces in 1st floor, whole 2nd, 16th and 17th floors. Is it required to model the whole building area even though it is outside of LEED scope? or I can assign component blocks for these in between floors? When selecting the baseline system types do I need to consider scope area or total building area?

How you model this situation is spelled out in the LEED IDC Reference Guide. Short answer is you don't have to model the whole building. You do need tyo select the baseline system based on the whole building.

I could not find the details, could you explain more? Like do I need to assign WWR based on 40% rule for the baseline but only model the existing design for the proposed? Do I keep the in between floors as adiabatic or assume they also participate into overall building energy consumption even though they will be identical between baseline and proposed? Modeling whole building vs couple floors would change the energy distribution and magnitute of savings significantly.

The details are extensive and way too much for a LEED User post. You will need to know far more than the questions you are asking. The guidance is contained in the Reference Guide under "Further Explanation". FYI you do have to purchase the Reference Guide.
