I am slightly confused on the flag lighting issue.
If we are working on a project with the LZ2 lighting zone is it ok to have uplighting for the flag?

I don't know if you are still hoping for a response or if it's too late for your project, but there is a LEED Interpretation on this question: https://www.usgbc.org/content/li-10008 . The question was whether teams can uplight a single flagpole and still earn the credit in v2009... and the answer is yes, if the total % of light emitted above 90 degrees from nadir is within the allowable threshold for your LZ and all other credit requirements are met. The ruling goes on to suggest finding a downlight to mount on top of the flagpole, if possible.
