Can shadow/shading from adjacent buildings be factored into our program model? We have buildings on the East and West of our project that will help reduce heat gain during the most direct sunlight of the day.

Not sure about all energy modeling software but I know eQUEST can model adjacent buildings and internal window shades.
For LEED submissions the modeling of adjacent buildings in the Proposed case does not appear to be prohibited. 90.1-2010 added some language in Appendix G that addresses this issue a bit. The Baseline has no self-shading or adjacent shading.
Internal shades that are manually controlled must identical in both models. Automatic shades responding to sunlight for example can be modeled for credit.
