Similar to how we would address views in a core and shell project, can Option 3 measurements be conducted based on a representative floor plan(s) or would measurements need to be conducted for the entire building including tenant fit out locations?

Answering my own question, here is the response I got from GBCI:
Feasible tenant layouts are used for EQc Quality Views, but NOT EQc Daylight. Note that measurements are unable to be taken on just a representative floor and used for other floors because daylight levels on each floor may not be exactly the same due to the difference in height, neighboring site features, etc.
Generally for a Core & Shell project, the project would assume that all tenant space areas, except the core and restrooms, are regularly occupied (as noted in the Reference Guide under Core & Shell, Rating System Variations). If using Option 3 Measurement, and some tenant spaces are already finished out, the actual regularly occupied areas and actual measurements for those tenant spaces can be included in the calculations.
