According to the LEED v4.1 handbook, if we locate the project on land where it was already developed, but our project goes a little over the boundaries, do we have to get for option two no matter how small it is?

I believe you will need to pursue Option 2 since the reference guide does not list thresholds for developing on non-previously developed parts of the site AND still pursuing Option 1.
It does state "If the development footprint extends to ANY land that has not been previously developed" then follow Option 2 of the credit.
