I see that several water treatment plants on the LEED registered and certified list. How are process loads dealt with when they could be more than 90% of total energy use with little opportunity for reduction?

High process load buildings often need to find energy savings associated with the process itself. There are typically opportunities to reduce energy use in a water treatment plant. The hard part is determining a reasonable baseline of standard industry practice in your area from which to claim those savings.
