There appears to be specific building types that qualify and classroom space at a university doesn't look like it is applicable to any of the listed space types. Even the benchmarking worksheet includes the space type designations. Can we still use this as an option for MPR 6?

Carly, Energy Star ratings, as delivered through Portfolio Manager, are only available to certain building types. You can still use PM, however, for any building type, for LEED purposes.
