We are working on a project where the building is to go through a major renovation. renovation is to be carried out floor by floor and the roofing will be done in the later part of the project. so the roofing material is also to be decided later. But SSc7.2 Heat Islan Effect - Roof is a design submission credit. is it possible for us to do the design submission excluding this credit and submit it in the construction submission? if possible do we need to inform USGBC or is there a special procedure involved?

You can request a deferral based on not having the exact product. Or you can submit during design with the specified product and amend the submission during construction. (It may be a design credit that gets audited so you would have to do this anyways.)

I definitely wouldn't submit it. You may end up with a denied credit and then have to go into appeal. We have had some people here in LEEDUser that had this happen. Just don't mark the credit, when submitting for design review and submit it with the construction review.
Also there is no special procedure. LEED online allows you to do that very easily as described above.
