I am working on a project that is pursuing both credits IEQc6.1 using Case 1 and IEQc8.2. I was wondering if the list of regularly occupied rooms for both credits has to match, or if spaces that are considered regularly occupied in credit IEQc6.1 can be omitted from this list with justification?

In general your regularly occupied spaces should be consistent across all credits. The USGBC IEQ Space Matrix (April 2015) for v2009 projects categorizes spaces for applicability to the LEED 2009 Indoor Environmental Quality credits and I think this might help you determine which spaces need to be included in c6.1 and c8.2. https://www.usgbc.org/resources/environmental-quality-space-type-matrix
