We are working on a project with a bus repair bay areas for which we considered as "High Bay" areas for the energy model due to the fact that these areas are higher than 25 ft. After the review they had a comment on why we didnt treat it as warehouse area, but again none of these classifications would apply to the function of our area. Can we justify this our thinking?

Sounds like you are being asked to justify why you modeled it the way you did. Just explain and justify why you made the modeling selection you did.

The main question would be do High Bay areas only apply to manufacturing spaces? wouldnt they apply to spaces higher than 25 ft used for bus maintenance?

Warehouse does not make sense to me but neither does high bay manufacturing. In my opinion yes the high bay only applies to manufacturing.
In looking over 9.6.1 the most appropriate space type is automotive-service/repair. Not the answer you want but that is what I think is most appropriate.

Is there a way to justify higher savings due to the high of the space? Our bus maintenance bay areas are pretty substancial thus whatever change we make in terms of lighting show a dramatic change on the energy model

I am not aware of any adjustment due to space height.

I think there is a 20% adjustment but for Ashrae 90.1 2010 projects. (LEEDv4)

So if the 20% was added by addendum you can use this adjustment for LEED 2009 projects. If it was not added by addendum you would have to use 90.1-2010 Appendix G in its entirety for a LEED 2009 project.
