Our current project will have a rainwater containment system that will be connected to our domestic water supply to provide water for toilet flushing and irrigation.
Under fundamental commissioning, would this system be required to be part of the commissioned systems?

Yes, I believe so. While it is not expressly listed in EAp1, there is mention in the WE credits that these kinds of systems do use energy and should be included in the commissioning scope. Take a look at the Reference Guide.
Also, these kinds of systems can be complex, and there are regulatory issues related to water quality and all sorts of controls that must work together. This is why we commission buildings in the first place, so we always include this in our scope when we are the CxA.

As Mr Bowman said, these systems can be complex and I feel they SHOULD be commissioned, but in my experience the GBCI does not require it.

All too often it depends on who is the reviewer. I have heard of these systems being questioned during review, but I have also heard your experience as well. If I ever get selected to be a reviewer (they have turned me down twice now, not qualified), you will know what my answer will be!
