If a project retains existing mechanical systems, but the overall scope of the renovations meets the new construction threshold, are the baseline calcs based on code-minimum or should the project attempt to model the existing systems?

Our opinion is that you should model the existing mechanical identically. This is what the 90.1-2007 User's Manual states and is in alignment with the overall 90.1 approach to such issues (if you do not change the system you do not have to bring it up to code). However, GBCI has indicated that the baseline mechanical systems should always be based on the Appendix G baseline since Table G3.1 does not explicitly state that the baseline should be modeled using the existing equipment. We disagree but that is how the issue is being enforced for LEED projects.
