Hi,
To do the baseline model envelope I believe I should use the existing one (previous to any alteration). However, they have already demolished the walls/windows so I don't know what was "existing", except for the main structure.
Should I model the walls and windows following Table 5.5 Building Envelope Requirements of ASHRAE 90.1 (i.e. as if it was a new building)?

You certainly could do that but then you get no credit for the existing envelop if it was worse than the 90.1 minimums. it would be a potentially conservative approach and should be accepted.
Alternatively if you had any general information you could use some of the Appendix A tables like A8.2 for windows.
