I'm wondering if anyone has had any experience uploading the contract betweeen Owner and CxA when the CxA is the employee of the Owner. If the CxA is to be a qualified employee of the Owner, should the "contract" uploaded simply be a letter stating that said employee will act as the CxA during the design and construction of the project?

Yes, this should work. I would also note the CxA's prior experience, per the credit requirement.
