I see COMCheck listed in some of the links above but when I clicked the DOE Approved software link COM-Check doesn't appear on the list.

ComCheck is not an energy modeling software, so won't be on the list. We (Mechanical Engineers) use it as a tool for making sure we meet the mandatory requirements of ASHRAE 90.1-2007. We request it from the Architect and Electrical for the LEED EA prerequisite template. We don't submit it, but simply use it as a means for verification. It's free and a very useful tool in listing the mandatory requirements of 90.1. Our State building officials require it on all state reviewed projects, so we are filling it out anyway for them.
