The reference guide refers to comparing site energy data for the previous 12 months with data from the 3 contiguous yrs of previous 5 yrs (in order to demo 25% improvement). Does 3 of the last 5 years include or exlcude the performance period?

The three consecutive years within the last five years does not include the 12 month performance period. So for example, if your performance period is January 1, 2013 to December 31, 2013, then your baseline is any three consecutive years between January 1, 2008 and December 31, 2012.

Is the 3-year contiguous history supposed to be averaged to compare against 1-year of current data?

Yes, the three consecutive years of data would be averaged to create your historical baseline. Then you compare that baseline to your performance period data.
