Do the required savings for this prerequisite (and credit) need to come only from building energy, or also process loads?

NC-v4 EAp2:Minimum energy performance

Calculating Conditioned Area

Given a building with all conditioned spaces, what is recommended or required to determine the conditioned area square footage?  Do you take measurements from the exterior face of the exterior wall, inside face of the exterior wall or somewhere in-between?

ASHRAE 90.1 defines this term. It is often very helpful to go to the definitions. Every term in the definitions is indicated in italics in the standard.
