We are working on a materials recycling facility that will be comprised of a two story office building (administration) and a large materials handling space (100,000 sf+) that is attached. The materials handling area is heated only. Is it possible to submit only on the office portion? Ashrae 90.1 in section 2 specifically excludes application of the standard for manufacturing, industrial facilities, but section 2 is not specifically referenced in LEED reference guide (only sections 5.4, 6.4, 7.4, 8.4, 9.4, and 10.4). We are fearful that if the entire facility must be modeled that it cannot gain much overall energy savings.

For guidance on what can be certified refer to the LEED 2009 Minimun Program Requirements. MPR #2 precludes you from just certifying part of a new construction project.
This is an issue with any facility with high process loads. You will need to seek energy savings from the process loads. To do so you will need to establish a baseline of standard industry practice for a new materials recycling facility and then implement strategies that save energy against that baseline. Each of these strategies will need to follow the Exceptional Calcualtion Methods which are fully described in various CIRs and the Advanced Energy Modeling for LEED Technical Manual available from USGBC.
