CS-2009 EAp2: Minimum Energy Performance
Based on Advanced Energy Modeling For LEED Technical Manual 1.0, Table 2. it suggested Baseline of Data Center building should not be based on ASHRAE 90.1 - 2007.

A portion of our building envelope is historic. Can we exclude it from our model?

The CIR you are referring to deals with process energy only (i.e. the IT load) no the building. 90.1 is used as the baseline for data centers. If you wish to claim process energy savings I would look over what has been proposed for the next version of LEED which is accessable right now during the public comment period which closes tomorrow.
