ASHRAE 90.1-2007 mentions that for the Proposed case automatically controlled fenestration devices or shades may be modeled, but manually controlled shades should not be modeled. I have a residential building with automatically controlled shades but with manual override. Can they be modeled in the Proposed case? Also, for the Baseline case, there is no specific information on whether automatic shades should be modeled. In this case, if I do model automatic shades in the Proposed case, do I have to include them in the Baseline case as well?

You can model automatic shades in the Proposed even with manual override. Occupancy sensors often have manual override and they are routinely modeled.
Just like fixed shading there would be no shades in the baseline.
