We are designing a Central Utility plant (CUP) for which some of the chilled water and heating water will produced by the plant will be used for heating and cooling the non-CUP side of the same building (ie, offices, restroom, sheet metal shop, wood shop, locker rooms, etc.).  There will also be separate larger building that will be served by the CUP as well.  The second building is far from being designed enough to estimate heating and cooling loads. 

Can the CUP be separated from the non-CUP side of the building by adjusting the LEED boundary thereby allowing us to do the energy modeling on the non-CUP portion only?

Sure you can place the boundary to exclude that side of the building, especially if it is not being built at the same time. If the full CUP is being built with the first building then you should either proportionalize the load on the CUP or treat it as purchased hot/chilled water.
