Can short term bike rack be a covered style also?

I would like to verify that we can just have one bicycle covered storage unit as long as it meets the requirement of being 200 Feet from the main entrance (as required by short-term bike rack) and combines the total number of required spaces required for short and large term.

Yes, no reason they can't both be in the same location. Short term does need to be accessible to visitors, so if it's indoors you should include a description of how visitors will be able to reach it (signage, visibility from street, etc)
