Posting here in case this helps others, GBCI answered my question with the following:
"GBCI: Yes. Long-term and short-term bicycle parking space may be in the same location so long as requirements for each are addressed. This would mean covered to protect from rain and snow, easily accessible to residents and employees, and non-enclosed. There are many way to design to meet all of these noted criteria in a single location; however, when using this approach, ensure a sufficient quantity of spaces are provided to meet the credit requirements and it is recommended that a brief note/narrative be included to ensure reviewers are clear how the location qualifies for both bicycle parking space types (e.g. sometimes cover from a building is not apparent on a site plan that identifies bicycle parking)."
