The site area of our project has some differences between ground floor and the basement: the basement area is higher than the ground floor area. Could we consider different LEED boundaries areas for the basement and the ground floor? This considering we can’t intervene in the space at the ground floor level that is outside the site area of the ground floor itself, but above the site area of the basement.

From my experience, you must choose a single LEED boundary that is consistently documented across all credits. The only exception I've seen allowed is for the Light Pollution credit for very specific instances.
I would create the single-most logical boundary based on the limit of work, area of disturbance, and/or property boundary, and if there's something that seems visually odd, concisely explain it on the boundary plan for the reviewers.
