In the building there is an electric transformer that transforms the electricity coming from the grid into low voltage energy.
The transformer is particularly efficient.
To declare energy savings I know that I shall document a "baseline transformer" that is relative to technical standards and to transformers that are typically used locally.
Could I consider those savings for all the equipment that is supplied by the transformer? Both process equipment and HVAC systems (and other regulated energy)?

Some transformers are regulated by 90.1. See section 8.1.2. If it is regulated them the minimum performance for the baseline is already established. If not then you get to define the baseline. Either way I would still perform an exceptional calculation since it is unusual for anyone to attempt to claim transformer energy savings.
If you can demonstrate the savings you should be able to claim them all.
