We have a huge existing building which is internally divided into five separate buildings. Each building has its own owner. Can we get LEED EBOM certificate for only one of these buildings? The owner of this building has the full responsibility of maintaining the site and exterior of all the five buildings.

Yes, in general this can be done as long as your project complies with LEED's rules for such situations, such as separate ownership, separate addresses, separate entrances for the public, etc. You can find the full set of rules in LEED's MPR Supplemental Guidance.
