The credit literature states:
"Minimize the entry of contaminants into the building from vehicles, pesticides, herbicides, [...]"
I wonder if the source of pesticides and herbicides should be considered as :
1-the storage point or
2-the application area.
In case 2, all green areas could be considered source of contaminants.

I assume you are referring to the pesticides and herbicides.
Definitely the storage area applies to the credit as related to indoor air quality. As for application, if it's outside it would be covered by walk-off mats and thoughtful placement of indoor air intakes.
Integrated pest management for interiors is addressed in a different credit. It would be difficult to control an application area, as it may not be enclosed, and it may not be the same place each tie.

2.Application area=the soil and plants where you apply this chemicals.
