I have a design using a full building energy model in order to achieve as many credits as possible under EAc1. While developing the base model I noticed ASHRAE only allows for 40% glazing per elevation (with some exceptions) in order to not be "penalized" in respect to energy performance. However, if I have interior courtyards that are mostly glazing will they need to be included in my exterior percentage? And if so, how does it apply (ie, interior west-face is added to exterior west face total? etc)

Assuming the courtyards do not have a roof then the windows would be considered exterior. They get applied just like any other window in equal proportion around each exterior exposure..
