Can an almost construted building be certified under LEED C&S, if the envelope building is not able to comply with EAP2,EAc1 ASHRAE 90.1.2007 mandatory requirement (OPTION 2 and 3 are not available).

What mandatory envelope requirement does it not meet? Keep in mind that the level of insulation is not mandatory.
So, if I can demonstrate a 10% improvement in the proposed new building performance compared with the baseline bulding performance, I can exceed insulation prescriptive requirement.
But if building cannot comply with EAP2 (10% improvement, mandatory prescriptive requirement), can it be certified under LEED C&S ?
What LEED means with:
"to achieve points using this credit , the proposed design must meet the following criteria:
. comply with the mandatory provisions..."
You are allowed not to comply with EAP2 Prerequisite?
No, you must comply with ALL pre-requisites. The narrative you are quoting relates to ASHRAE 90.1-2007 (for v2009 at least), and to relates to specific sections of that standard. Energy modeling allows you to create a project that meets the energy goals, but open up to different options and tradeoffs to reach that goal.

You must show the minimum savings and earn the prerequisite as Scott indicates. For CS projects the minimum percent savings may be less than 10%. There is a spreadsheet somewhere (USGBC's web site is down right now) which you can use to adjust the thresholds based on the portion of the project energy cost influenced or under the control of the owner. It basically enables the factoring out of the tenant plug loads and lighting resulting in a lower minimum threshold.
