The air temperature and/or relative humidity went out of the credit requirement specifications for a portion of the flush-out. What do we do? Can we extend the flush-out for the equivalent amount of time to make up for it?

Flush Out in Stages

I am wondering if it's possible to sequence the flush out in stages so that you can make your way through the building, but also maintain work in other parts as well...

IMO this may work, but you would need to separate the spaces that are being flushed out. The separation would need to guarantee that the construction dust, VOCs from paint, furniture etc from one zone can't migrate into a zone that has already been flushed out.
