You may be remembering how things were in older versions of LEED, but for LEED 2009, the modeling protocols are identical. Both the pre-req (EAp2) and the credit (EAc1) reference only the building performance rating method in Appendix G of 90.1-2007. Back in the old days, you needed to use the Energy Cost Budget method to show compliance with EAp2, but used Appendix G for EAc1, although the reviewers generally let you slide on that,
