A couple of the fixtures we currently have spec'd are listed with CALGreen and CEC.
Will those be rejected because they are not specifically WaterSense labeled?

Ken, is the project in California and required to meet CALGreen, or is your project elsewhere and just happens to have a few fixtures that say they comply with CALGreen? If it's the latter, I believe they will be rejected without the WaterSense label if its an applicable fixture (double check the fixture types that require it).
For California projects, this article was released: https://www.usgbc.org/green-codes

This project is in Idaho and the fixtures are not labled WaterSense but they say they comply with CALGreen. You would assume that USGBC recognizes that as an equivalent and eco-conscious thing to use and not limit to only WaterSense.
