I would like to ask if it is acceptable to use the Visibility Analysis tool in Ecotect Analysis to document compliance with this credit. The tool can determine how much of a floor area has a direct line of sight through windows, so can this be used instead of drawings sight lines for every space manually?

You could use and submit it and "hope" that your reviewer has used Ecotect and knows the Visibility Analysis option. If its a simple building, with not a lot of spaces, and complex view paths it might be accepted. But you will also need to provide the views in section and very good narrative explaining how it works, and the parameters. I would not expect a reviewer to spend a lot of time learning about the visibility analysis. So one option may be to contact GBCI in regards to this methodology prior to spending all the time in doing it, and then having it rejected during the review.
The issue with the Visibility Analysis is that it considers a point to have view through more than 2 layers of glass. You cannot have a view through more than two layers of glass in LEED. You would have to factor that out of your calcs.
