We are targeting option 1: Roof and Nonroof for our project.
Based on the equations of the standard /weighted nonroof or roof calculation, we are selecting material complying with initial SR value required.
The project has no vegetated roof, the roof SRI values are not complying (it will be covered by PV system) and no covered parking.
If the calculations show that the area from the non-roof only greater than the sum of the total paving area with the roof area, could this achieve 2 points for the project?

Are you saying that 100% of your roof area is covered by PV and 100% of your nonroof area is compliant with SR value of at least 0.28? GBCI may view this scenario as unlikely so you will need to document this credit very clearly and provide a narrative if needed.
As long as the Weighted sum of nonroof and roof measures is greater than or equal to sum of project paving and roof area you should be able to earn 2 points.

Yes, most of the roof would be covered by PV modules (100%) for the maximum renewable source energy which is related to EA credits, and (100%) of the nonroof materials are complying with LEED requirement (initial SR value of at least 0.33).
In this case, all of the roof areas will be excluded, right?

You say "most of the roof" in your description above, so just be sure to include any roof sf that is not covered by PV modules in your calculation. This sf may be small as compared to the actual total roof area but it is important to include all applicable materials.
