The project is a residential building, but also has a small recreation space in cellar and a small retail space and gym on ground floor, how should the usage groups be defined? More specifically, if I am going to create a usage group for the resident apartments, then don't i also need to allocate some of that occupancy for the recreation spaces restrooms, etc.? This seems like such an amateur question, but does each fixture group value per each category (FTE, transient, etc.) need to equal the Daily Occupancy values defined in one of the PI forms?

Yes, creating separate user groups within the form Table WEp1-2: Fixture Groups Definition for these recreation space restrooms is a reasonable approach to account for the occupant usage of these fixtures. This separately defined fixture group does not need to equal the daily occupancy values defined in PIf3. Provide a narrative within the form explaining the rationale for the total uses provided.
