And one more thing just to be sure: Does the project need to comply with lighting power allowance requirements of sections 9.5 or 9.6 (ASHRAE 90.1-2007)? The credit language states that we have to comply only with mandatory reuirements however in the reference guide they are also mentioning lighting calculations according to sections 9.5 and 9.6.

A portion of our building envelope is historic. Can we exclude it from our model?

You need to calculate the interior lighting power density (LPD) using one of those methods. You are not required to meet those prescriptive requirements for LPD.
Note that the exterior lighting is within section 9.4 so those values are mandatory and must be met.
