We have chosen to perform IAQ testing on a new additon we are building onto an existing building.
This is a single story addition with a 2 story lobby connecting to an existing 2 story building. This addition has its own AHU.
Should we leave our temporary building seperation in place for our testing? We don't want all the stuff from the occupied side messing with our results.

The air testing is supposedly for evaluating the air impacts of new construction - not human related pollutants. Since human emissions and activities are by far the biggest influence on IAQ (new construction issues are typically minor ), isolating an occupied area from an area to be LEED IAQ tested would be appropriate. In addition to keeping your separation in place, I would try to assure that the new area is positively pressurized compared to the occupied space. This can be checked with smoke tubes or a manometer. This can be accomplished by sucking air from the occupied space and blowing it outdoors away from any air intake for the new space.
