In the refurbishment that was designed internal partitions will be removed and the rooms will become bigger than the existing ones. Because of that, in many cases the primary sidelighted areas were less than 250 sqft (23m2) but they will be more after the refurbishment. Shall the daylighting controls for primary sidelighted areas be modelled in the baseline model?

I would say yes. I can't think of a scenario where you would not base the interior zoning on anything other than the proposed design or a system per floor.
